Knights Kingdom II has:
Red Knight - (strong guy of the group)
Black Knight - (villain guy)
Purple-Voilet Knight - (smart guy of the group)
Green Knight - (daring guy of the group)
Medium Blue Knight - (somewhat effeminite)

From LEGO's standpoint, probably. I wonder if the multi-colored ninja from Kage No Gundan (Shadow Warriors) influenced this in some way, though. Sonny Chiba's Hattori Hanzo (reprised in Kill Bill) led the good-guy black-clad ninjas, and the bad guys had muted red, muted green, or gray as I recall. Look at the LEGO sets and you see the black ninja in conflict with bandits/ronin...?
Anyway, I suspect that's all hoo-ha on my part, and its probably the Power Rangers to blame (but didn't that come from?...oh my....).

No, the Robbers had those guys in red shirts with green vest and the other guys in red shirts with tattered brown leather padded armor. The black Ninjas are on their side.

Here's my opinion on how the Ninja theme story should go...
The Shogun took power by conquering all other Daimyos and is the leader of Japan, but he can't unseat the Emperor as that is not allowed in Japanese religious beliefs. He simply runs the country instead of the Emperor. The Robbers/Ronin are just masterless Samurais and Ninjas going around stealing stuff from the Shogun.
The Emperor meanwhile is being guarded by a Green Ninja duo and wanting to regain complete control of Japan but really has no power to oppose the Shogun. Secretly his daughter, the Ninja Princess, joined with the Red Ninjas in a bid to dislodge the Shogun from power and return her father to become the rightful ruler of Japan, instead of being just a powerless figurehead.
Here's how the sub-themes go:

Actually it doesn't take me anymore than 5 mins to come up with this stuff. Believe me. Next time we go to BrickFest in '05 lets hang out and talk about castle or any new Lego development and I can instantly come up with some "conspiracy theory" just to make you guys think about it or even as a joke for some laughs.
