In Paper Mario the skeletons respawn when their hitpoints reach zero unless you deal fire damage (Like Fire Flower) or explosion damage (Like Bob-omb). I'm sure the same rules apply to LEGO Castle. I'm pretty sure the Kingsword and Magicstaff could defeat skeletons too...

It is possible that the black skeletons were burned and after being burned normal damage could destroy them.

Some whacky theories on skellies.
Apareantly, there are alot of forms of skellies. One thing that we can universily(for some reason I'm sure you can't spell it like that) agree on is that some sort of magical power (or even spirit) must be in the origin or keeping of their motion, "brain" function, etc.
So, if you were to consider:
Necromancer, Dark Mage, stuff powered skellies
As it was said before, these seem to depend on the magical power that their "puppetter"(they are sort of like puppets on necromancers hands) imbues them with, how he controls them and what amounts of magical power he puts into them. Like it was said, if you kill the necromancer you kill the army.

Biologicaly kept undead
I say undead because they can not be, or at least at 100 percent skellies because then they would have no way to keep themselves in motion. These were most likely re-activated by magic and can die just like any regular human being.

Here are three kinds of skellies that aren't kept by biology or semi-permanent necromancer magic:

Minimal magic skellies
These are kept in motion by relatively low amounts of magic. As it was said, they would even go down by fist.

Magic Deposited skellies 1
These skeletons have been imbued with magic, but unlike the ones kept by necromancers, these are equally imbued with it in every single part, and no part acts like the leader. The parts can act by themselves and gather themselves after the skeleton was broken. These are most likely the strongest tipe of skeletons, because to defeat them you must either make them into dust or defeat them enough times that the magic runs out.

Magic Deposited skellies 2
Like the ones above, they have been imbued with some sort of magic. The diference between them resides mainly in the idea that while the other species has equally distributed magic, these have magic linked through their skeleton and it is focused on one or more magic points. If you were to hit one of these points it would be like hiting a vital point in a human. Also, were these magic points are located could be important. You may consider the theory that, for example, if a magic point is located in the brain area, these could be smarter.

As for black skeletons: These could fit in any of the other cathegories, but they were either- a)hurt or weakened in some way; b)imbued with stronger magic (spirit?) or c) simply painted or colored in a diferent fashion.

Of course, I am sure that there are many other theories, and more valid than mine.

I don't really think too much about how my skeletons could die, because I generally use them as good guys. However, I think they can die by being crushed, or possibly by being torn apart (although they can reattach limbs). Fire does nothing, and it's actually not unusual for a skeleton to hit himself over the head with a Molotov cocktail and set himself on fire, then leap at a group of assailants. They can also die by being eaten by dinosaurs or dragons or other large nasty critters, or by having their life force magically destroyed or removed.
In my legoverse, they're either enslaved by Ogel to attack the other Castle Factions or else they work for the top secret Ministry of the Living Dead, which has the job of managing all the skeletons, zombies, ghosts, mummies, and other undead all over the world. Thus, the main skeleton characters actually spend more time in Town-theme areas than Castle areas.
I do know how they come about though; Anyone who dies on the Isle of Skullion will return as a Skeleton. They remember next to nothing about their life and are 'adopted' by the first group ('family', if you will) they meet. 'Families' tend to be based on nationality. Black skeletons generally died in fires. The 'families' I've represented so far are the North American Bones (Billy, Buggy, Bobby, Skelly, and Indiana), the British Skullers (Irene, Jeeves), the French Flambons (Char), the medieval Tinribs (Tommy), the Egyptian Shinnis (Djoser) the Scottish Mackins (Black Knight), and the piratical Clicks (Captain Horatio Click).
As for crossbows, none of my skeletons use them at the moment. They're certainly capable of using them, but because they tend to hang out with the Town crowd (Castle-themed undead are generally much better behaved), several of them use modern firearms (Buggy Bones carries a bazooka). Most of them, though, still use scythe blades, battleaxes, and pickaxes. Jeeves Skuller uses a lead pipe.
That concludes this long, probably pointless, and possibly off topic (but I don't really think so) post.

Hello!

I usually use skeletons rarely if ever. If I do so, they are lying around dead. So for me the question is not "how could skeletons possibly die", but rather: "How could skeletons possibly live?" OK, appareantly I don't have that much of imagination, I guess...

(By the way, skeletons have not always been used to depict "The Death", i.e. a somehow "living" creature causing death. In ancient times The Death (Thanatos) was depict as a young man, actually the brother of The Sleep (Hypnos), putting out a torch. Yeah, sort of off topic. Forget what I said.)

Just smaching them until they can no longer move seems to work.

As for Black Skellies, check out my theory here: Black Skellies!

Here's how you kill a skellie:

First, you have to learn the name of that particular skelliton, and then you must find an oak tree, fully grown. It has to be exactly 2.3345 in. tall, and hold no more and no less than 2.5 leaves. After chopping that tree down with a twinkly, you must search the bark for a key. After finding that key, open it up by saying "Nugget Busters", and inside you will find another key. Using that key, you must throw it into a stream exactly 4 feet wide, and -3 in deep. You must then slap the skeleton over the head with a frying pan the size of a dying crow/robbin mix. After you have done this, use a sword to decapitate it so that it can't crawl away, or reattach itself. Ta-Da, mission accomplished.
